She's messed up because you taught her how pathetically easy you were to manipulate, when she needed somepony to notice something was wrong and intervene, but no matter how she acted, you didn't care to know anything about her and just believed whatever she said.

So in short, Twilight's determination to find out what went wrong, even after all hope was lost, at great sacrifice to herself, with nothing to gain from it… is what could fix Cozy Glow.
