In my universe, Twilight goes missing on an expedition for a year or so, the ponies with her on the trip return and say she's fallen off a cliff and perished.

Applejack realizes some feelings she had been ignoring and mourns the loss of what could have been if she'd realized sooner that she really really liked Twilight.

Twilight returns two years after the initial trip after coming out of a small coma in a rural town and returning to ponyville. Applejack of all ponies is the most grateful that Twilight survived and she takes her out on a small date on Sweet Apple Acres to confess her feelings, at first she's mad that Twilight didn't come home sooner, and then she's embarrassed and stressed and just sad that she didn't get to tell her sooner, and she starts blubbering and crying on Twilight's shoulder.

Twilight is shocked at the confession, but lets AJ cry on her. To her own surprise, her face flushes and her stomach is filled with parasprites and butterflies.
Maybe the idea of a big strong girlfriend tickles her fancy.
